No, the issue isn't the manifest files, it's the individual files.
So, in other words, if you have an action in a manifest like this:
add file /tmp/101_mb_file path=/tmp/101_mb_file ...
That action will fail.
That's the only time I've seen the error you've posted.
Also, I messed up the syntax slightly earlier.
The syntax for direct publishing to a repository directory is:
pkgsend -s file:///path/to/repo ...
