Yeah, what it's saying is that the variant overlaps between what's being
linted, and the reference version - it sounds like it's not seeing the
linted package as a successor of a reference repository, which seems
wrong.
Could you point me (offline) to the repositories involved?

No, they're not overlapping, it's saying that actions that are being
delivered in the lint repo are overlapping on those particular variants
against the reference repo. As I say, I'm curious as to what's going on
here - getting a pointer to the manifests or repositories involved might
help to untangle this.
