Yes, it will regenerate.  There is a risk of data loss if the file had
something in it prior to the move though.

Im wondering why everything under /var/user didn't migrate automatically.

It could be that there was something in the migration that triggered a
call to the crypto framework that caused it to be created AFTER it had
already been moved.
