I moved that setting from Document to Conversion Profiles because it should affect all documents converted using that profile. You can create multiple profiles and use different profiles for different documents. The goal is to make JXLs as generic and exchangeable as possible. The problem is that there is no way to set a preferred conversion profile for an individual document. This will be addressed in 0.9 beta 2. (I'm preparing the distribution for beta 1 right now.)
