if you do choose switch domains from Godaddy to Namecheap and you are using Godaddy's nameservers, then it is best to switch nameservers to namecheap first, then transfer the domains. As soon as you start the domain transfer Godaddy drops you from their nameservers before the domain is fully transferred which will cause you trouble.
