Unfortunately, after investigating the problem further, I find that my whole box is slow-- all apps happen to be way slower than before plugging in the thumb drive. I suspect it's some weird interaction between my USB controller and my PCI-based video card (S3 Savage4), although I might be wrong.
I was about to say the same thing, and that your guess is as good as mine. I think the PCI bandwidth contention is a major issue especially in pre-AGP video card days. And to think that you might have a box that has an IDE controller that's also competing with the PCI bandwidth usage, then you have yourself setup for a box that will kneel on every operation.
