I had a very similar problem (I was getting duplicates of albums, one copy with only 1 track mixable, one copy with all tracks mixable). I disabled "Use iTunes" and also cleared out my folder path and am now using solely MusicMagic to update my collection.
I no longer have duplicates and my scans are much faster, but I haven't yet found a way to tell MusicMagic to automatically re-scan my collection so SlimServer can pick it up automatically.
