I've fixed the PRONTO protocol by saying that if blocks[3]=0 then use blocks[4] to get the code. The newest version (0.2) is available from the link in the first post of this thread.
I have also made a small change to the way the hotkey works. Holding it brings up the settings whereas pressing it enters the active profile's SqueezeIR menu.
