Sync with software players is not reliable because each PC is different (e.g slightly different audio hardware and driver) and the OS does not provide good control over the audio output.
That said, audio should still be heard so I think it is because you are mixing a player which can play WMA natively and a Squeezeplay which is a player which needs transcoding by SBS.
