IIRC sync depends on an accurate clock on the audio hardware and many PCs don't have good audio hardware but also sometime Windows can do a lot of s/w processing (e.g. resample 44.1kHZ to 48 Khz) .
On Windows there are a few different audio API and perhaps one may be better for your setup.
