If everything is OK in 8/Jun, I would suggest to keep the AAAA records,
and start an opt-out scheme to solve problems for the few people that
will be facing them: {0,1,2}.ipv4.pool.ntp.org

The problem is how to know if it is everything ok in the day.

Do you plan to take some measurements in 8/Jun? Martin's work, that you
refered in your email, have something to do with this? I think it would
be very important to try to identify if there is any problem because of
the new AAAA records. It is one of the motivations for organizing the
test day.

In the pool, maybe you have limited information. Maybe you could compare
the number of A, and AAAA queries, received and answered, in a typical
day, and in 8/jun. Maybe you could measure the reachbility of the ntp
servers, over IPv4 and IPv6.

I suggest to take some measurements together with server admins. You
could foster it and centralize the information. For example, a.ntp.br,
a.st1.ntp.br, and gps.ntp.br are in the pool, and they are dual stack. I
can compare the number of ntp queries of a typical day, with that of
World IPv6 day, and see if there is any difference (less queries would
indicate potential access problems). Maybe I can do reverse "ntpq -p"
queries for each one of the IPv6 clients, and try to see how they see
our server via IPv6.
