Yet, I know my server is working because I can query the following via
v6 (See Below).
Also my v4 address (same server) works like a charm (godzilla.empire.org
<http://godzilla.empire.org> / 63.251.89.141).
Any ideas?

Try querying from an unprivileged port and you'll see a problem:
[anssi@tursas tmp]$ /usr/sbin/ntpdate -qu 2001:470:7:104::2
server 2001:470:7:104::2, stratum 0, offset 0.000000, delay 0.00000
27 Jun 18:29:23 ntpdate[18085]: no server suitable for synchronization found
