Two more details: the interval to fetch emails is set to 10 minutes and I'm using imap/ssl to access gmail.com. As I see it now and with what Matthieu wrote in mind, it may be actually a race condition between me/interactive select of all messages and then marking them as read and between fetch of new messages.
