Software or hardware problem?

That sounds like a hardware problem to me... I think it's probably a red herring that it seems to go haywire when you launch certain software.

It sounds like you may have damaged the screen cables when you swapped displays. It could also be a poorly seated display connector - you might try checking to make sure the display connector is fully seated by disconnecting, then reconnecting it.

I sincerely hope it's not a data cable problem, though, as that can be relatively expensive to fix.
