I suppose the fact that SanDisk's CF cards use slightly more power - 3.3V to 5V rather than the SD's 2.7V to 3.6V means a slightly heavier drain on the camera's battery, but I don't think that is a big issue.
However, if the new cameras can use both then there is no issue - use whichever you feel comfortable with or even both.
Electronically there probably isn't a great deal of difference. Since SanDisk invented the CF card anyway, I feel sure they would incorporate the latest technology as regards to image storage in both formats. As far as speed goes, their SD cards are no faster than their CF cards.
