Paul, Have you included the Multilayer in the list of layers in the plot?
Right click on the printout name in the PCBPrint Explorer Panel and select Properties. Add the Multilayer to the list. Another possibility is the colour assigned to the Multilayer layer is the same as the background. This can be checked uner Tools | Preferences | Colours & Grey Scales Apart from these two, I'm out of suggestions at the moment.
