Nick, Your 003 has 8 analog and 8 digital inputs and outputs. You have a choice of mic or line input for the first four I/Os but can't use both for a single I/O channel. On board, you can use either mic or line inputs for the first 4 channels and line inputs for the second 4 channels. The digital channels are accessed through ADAT LightPipe so you'd need an external A/D converter for that.
I'm not sure why you're getting a clock error. If you just bought your 003, you're entitled to technical support from Avid so you may want to take advantage of that. It could be any one of several things. I also urge you to read the manuals closely, especially the "getting Started" guides for setup instructions and follow them carefully.
