Andy,
The 0.88 release is in the unstable tree. You either need to turn on the unstable tree in the preferences box. I'm assuming you are using finkcommander (If not you really should try it out. It's a nice GUI for fink) or you need to copy the .info and .patch files from /sw/fink/dists/unstable/main/finkinfo/sci/ to the directory /sw/fink/dists/local/main/finkinfo/ then reindex fink and install pymol. you will also be asked for a couple of dependences which are also in the unstable tree and can be dealt with the same way as the pymol .info and .patch files.
