I've been meaning to add this to the PyMOLWiki for some time. Please
see http://pymolwiki.org/index.php/Movie_fade for a simple script that
will help you frade in/out any setting from frame X to frame Y.

I soon hope to have this fully integrated into PyMOL and much easier
to use--that script is sometimes confusing.
