Micheal, Could you file an issue for the code-signing problem at https://bitbucket.com/ronaldoussoren/py2app? Py2app should gain better support for code signing, and should definitely generate output that can be signed without further post-processing steps.
The optimization bug should be fixed in changeset '95e2b13d3867' (just pushed to the repository).
