Hi Flo, you need either 32bit colors or all files must have the same color table. If referencing does not scale/rotate the file you can apply a common table right before the referencing with a normal image manipulation software like Gimp. If that is not possible you can expand the files to 32bit color and do the referencing. If that results into files too large, you can extract referencing information, reduce the colors to a common color table with Gimp, and add the information again.
There is even a GDAL tool to reduce colors. However it does not take a transparent channel into account. Years ago I patched it. But that was quite quick and dirty. It never made it into the official code.
