It does.. The problem is in their pop-authentication code. They have hard-coded the tcp rule for pop-authenticated users. Basically every pop-authd IP addresses gets added to tcprules with the ruleset - IP.address:allow,RELAYCLIENT=""
Since this rule does not include the QMAILQUEUE variable, any mail FROM that IP address will be passed to the standard /var/qmail/bin/qmail-queue and not through qmail-scanner. The "fix" I posted earlier simply modifies the hard-coded line to include the QMAILQUEUE variable.
