I would recommend reconfiguring Apache exactly as the instructions specify. If 
the .htaccess file is there it won't hurt to have the directory tag. I reckon 
some other global setting in the config file is preventing the .htaccess file 
from being read. For example you may have "AllowOverride none" set.
