That's, well, interesting. It shouldn't happen. Have you tried doing a
UIDL list of msgs, recompile qpopper, do another UIDL list of msgs and
compare the UIDLs. (telnet to 110, USER username, PASS password, then
just UIDL to list UIDLs) (I don't know how knowledgable you are in POP3
commands). The lists should match.

To allow proper interaction with the webmail solution we use, we have qpopper compute UIDL on the fly, rather than store in the mailbox. We find this works MUCH better. Might be worth trying.
