The post 1998 (the change year here) mondeo engine should still have the same port shapes as the earlier one.
I wonder, have you got the seperate section of the manifold that the injectors fit into for the Escort manifold, this is built into the Mondeo manifold. Without it the ports in the main manifold might be as you describe but i'm sure you would have noticed there was nowhere to fit the fuel rail and injectors.
