Th drive shafts will probably be hitting the body just under the inner wing. Quantum supplied their own "red" springs that gave more ground clearance and thus more room between the drive shaft and body. I belive that they are now not available. You could try changing the springs for new ones to see if that helps.
The electric sun roof is again most likely to be the version supplied by Quantum. These units are no longer supported and thus seals can not be found. Don't worry about it though, just mastic the roof closed for now as I will be in a few weeks time starting to design a new sun roof for the coupe that cam be fitted in place. I would recomend using 55 profile Tyres on the 14"wheel. If you talk to the Fiesta Breakers in Bristol, they can often supply a wheel off a mk2 Fiesta 950 base model. These are steel wheels that are very thin. Spray it deep red and have a sticker put on it saying 50 mph max and presto, one space saver wheel for next to nothing in cost, and if you get a 14" version it will clear the brakes as well.
