Interesting. In October I filed <rdar://5558266> for a problem that sounds similar. I included sample code and a composition and said:
Quartz Composer on Leopard 9A559 gets the vertical coordinate wrong when a QCPlugInOutputImageProvider image is cropped, then filtered. It takes its input rectangle measured from the top of the image instead of the bottom.
