Have you read this? https://www.qubes-os.org/doc/copy-from-dom0/ Make sure that you run the command correctly from a dom0 terminal. qvm-run --pass-io <qube> 'cat /home/user/Downloads/<ubuntu_iso_name>' > ubuntu_iso_name (I don't understand what you mean by "the Ubuntu file is gone.")
