It might be wise to collaborate with the OSGeo4W project. http://trac.osgeo.org/osgeo4w/ Many of the developers who deal with proj,gdal etc are behind this project and there's a lot of good knowledge about MSYS in the group.
A 64bit version of OSGeo4W binaries seems like a good goal to introduce that will directly lead to 64bit support in RGDAL.
