What hubs were in this old set of MTB wheels? Anything fancy? I think back in the day a few brands used slightly oversize axles and skewers. My Medici came with a Weyless skewer of a larger diameter in the rear, with a Phil Wood hub whose axle had obviously been modified to accept the larger skewer. Unfortunately, it broke on me shortly after doing Eroica with it, but a standard skewer still works fine in there.
Another explanation is that the end of the skewer is slightly bent. Can you get any of the skewer in the SP hub axle? I use a skewer from a Shimano LX hub in one of my SP hubs. The other SP hub I have is was "sold" (really it was OEM spec) under the "Biologic" name and came with a generic external-cam skewer, that was also branded "Biologic." So my thought is that any standard QR will work; the funkiness must be with the skewers from your old wheelset, not with the axle on the SP hub.
