I think the pin is there to secure the bottom of a pannier. Most modern panniers can be secured at the bottom without the pin, so you can probably saw it off with no problem.
The pin in question got in the way of my SKS fenders and my Berthoud fenders, so I sawed it off very soon after I got the rack. mark
