Yes, I forgot about newer trains.  On some of the newer trains, you can 
flip up the handicapped seats that run along the side of the car and put 
your bike. For the older trains just find the sets of seats that face each 
other.  Two bikes per car is the official limit, and some of the Septa 
engineers are sticklers to that.
