I've flown with my Friday a fair amount, and while it's surely different than boxing up a "normal" bike, I would say: yes, there will be scratches and dings. But here are a few tips that I think would transfer to a big bike: Splitting thick clear plastic tubing and then cutting it for length of chain stays, seat stays, fork blades, etc is a great way to go. Fridays also supply felt bags that sip over fork blades, stems, etc. Wrapping felt or even thick paper towels around bars and brake levers and taping the hell out of it can even create little pieces that are reusable. Bar ends are a particular place that I try and protect. MKS EZY mount pedals are fantastic for travel and there's some reasonable variety—even Grip Kings! Anything heavy—like pedals—should be wrapped in buble wrap or a towel so they don't bounce around and ding something. A rag, and disposable vinyl gloves can be quite handy for chains. If you removed a wheel, take out the axle, cut a small PVC tube to fit in between the blades, but the axle through it, and mount the axle. This can keep your blades from getting squeezed and bent.
