There's been a lot of activity on this thread (thanks to everyone for pitching in), and a lot of the problem was caused by the fact that the windows build instructions online in the wiki not correct/complete. I've just update the instructions at http://code.google.com/p/rdkit/wiki/BuildingOnWindows and now hopefully they are more helpful. Two likely problems: - The build instructions for boost in the wiki were not complete. This has been fixed. - The RDKit as released (and in SVN) probably would not find boost 1.43 using cmake. This is a simple configuration change in $RDBASE/CMakeLists.txt (described in the wiki). I just did a clean build with boost 1.43 using the wiki instructions and I believe they should be ok.
