Hi Abhik, well, now it is getting odd, of course, but it still could be that something got lost that way (I remember that I ran into exactly these kind problem when I was experimenting with Linux on Virtual Machines and the likes).
My bet would be, that /usr/lib/python2.x/site-packages/rdkit got lost. Can you maybe try locate site-packages/rdkit on a shell, whether it finds something.
