You got the choice to do a custom install or let the vendor make choices
for you. You chose to let the vendor make choices. If you want to tell the
installation routine how to do things, then don't choose one of the
"default" installs.
This may sound harsh, but I have little sympathy for server admins who make
major changes like this to a box without ensuring there's a way to recover
if something unexpected happens.
