Are you positive you check SECURE MODE in EAC? When EAC finished what was the quality reported by EAC? If you could post the log of one of you rips may help.
Also is this occuring on just one CD or have you tried a couple and get the same results? Encoding on the fly should not be an issue, I have a much slower machine and I have not had issues. I am going to guess the culprit is in the CD rip and not in the encoding. You can test by just output a wav and see if that has the same pops as the FLAC you created from the same rip. (Disable the option to delete the wav file and you will get to compare the wav to the outputted flac).
