For album gain you should either select all the tracks in _one_ album and choose "Scan selection as album", or select tracks across several albums and (assuming your tags are good) choose "Scan selection as multiple albums".
Does that help? If you add a new album to fb2k, there's no need to involve all your existing albums in the replaygain calculation -- just select the tracks in the new album and choose "Scan selection as album". You may also want to "Scan per-file track gain" for every individual track, which will sound better if shuffling everything outside of an album context. (Disclaimer: I think it depends on the file format as to whether you can store track gain without trampling your album gain. I know that Ogg Vorbis stores RG values in tags; I think MP3 can work this way but it doesn't always do so... I'm not sure what fb2k does with it.)
