This way, you have separate profiles for FLAC and MP3 compression and can direct the FLACs and MP3s to different folders. But note that EAC has many, many options. This is a guide, but there may be better options for your particular way of doing things, and others may have different opinions. There's a more in-depth look here: http://users.pandora.be/satcp/eac00.htm although it's a little dated, particularly in its recommendations of command-line settings for the LAME MP3 encoder.
