I'd think that Mp3tag would be capable of this, 
but it calls Vorbis Comments just "FLAC" tags.

You'd set it to remove ID3 tags, but the problem 
is, I don't see anywhere that you can specify to 
write only Vorbis Comments, i.e. "FLAC" tags.

The procedure would be, set it to write Vorbis 
Comments (again I don't see this option), 
highlight all the affected files and save.  This 
would write Vobris Comments in addition to the ID3 
tags that were already there.  Then set it to 
remove ID3 tags, highlight the affected files and 
press the remove tags button.

Now the website:

http://www.mp3tag.de/en/

indicates Vorbis Comments can be written:

"Write ID3v1.1-, ID3v2-, APEv2-Tags and Vorbis 
Comments to multiple files at once"

so it's worth exploring.
