Do you have the correct track numbers in your file names?

If so, you should be able to do a filename-tag conversion to pick up
the numbers and get them into the tracknumber tag.

If not, can you at least sort them into the correct order when loaded
into mp3tag?  Note that you can sort the tracks within mp3tag by file
name or by track number or any other column.  If the track numbers are
in the correct order (no matter the starting number), then you should
be able to use the autonumbering wizard and check "Reset counter for
each directory" to get everything back to normal.
