I do this regularly: for the moment the drive on my linux box is not big enough for the entire flac collection, although this will change, and for now I am transcoding the flacs I have on an external drive using foobar2000. I can highly recommend this: http://www.foobar2000.org/. To do the conversion, open a directory of flacs (as high up in the directory structure as you like: it will recurse down), and select all tracks you want to transcode and right-click selecting "convert to". To preserve directory structure (which is what I like to do), simply choose more settings (first time only) and change the "single tracks" option under Output file names to $directory(%_path%,2)\$directory(%_path%,1)\%_filename% , press close and then hit OK. You'll be prompted for a destination directory. Works like a charm for me.
