Are you applying replaygain in the flac command line? If so, then you are only getting track gain on each file. Album Gain can only be applied by looking at the gains of each file on an album which can't be done through the flac command line. It must be done through post-processing like Mareo or Foobar. For me Mareo is overkill so I always run my albums through Foobar for Replaygain after ripping them. Foobar isn't really -that- bad, especially if you only use it for replaygain and even more especially if you have your album tags correct: select all your files and drag into Foobar, wait a while, select all tracks in foobar, right click, select ReplayGain by Tags and wait a while, click Apply.
