Obviously you'd have to have multiple drives, but since you can choose which drive EAC will rip from, there's no particular reason why not. Encoding will be significantly slowed down though if both EAC instances encode simultaneously. There are only so much CPU cycles to go around, and one encoding instance uses as much as it possibly can.
