I ran into this exact problem. My library is flac, ogg, and mp3 files. Basically there's really no solution native to SS. I did this, put all the ogg/mp3 that didn't have a flac file counterpart files into a "misc_music" directory in the main flac directory. The misc_music directory had it's own hierarchy. Once SS scans all the files, the tags sort everything out and only the "Music Folder" view is a bit awkward.
I didn't sort the files manually, I used a synchronizing program called syncback to do the sorting, I think. Another solution, which may seem more trouble than it's worth, is to use the library switcher (an Erland plugin) to keep your libraries separate. I haven't done this, but might be a way to go.
