I don't see that you've said you converted the iTunes plus files to something else. I don't think the SB supports M4A -- I routinely convert my iTunes Plus files to MP3, using the functionality in iTunes to do it. These work fine with the Duet.
I believe that the iTunes Plus downloads are in the same format as regular iTunes, but at a higher bit rate and without DRM.
