dBpoweramp can tag wav files in a custom id3 (a la mp3) header, but that relies on SC reading that format. dBpoweramp is a free trial, so you could give it a go. However, for batch tagging its slow. In fact, for batch tagging you're probably out of luck with a tagging application, as you've got no tags to generate the filename from.
If you go down the route of modifying your filenames, look into a batch renaming program, as that would automate a lot of this for you, ie one that could incrementally increase the track number part of the filename.
