I ripped the DVD Audio stream as a single track, and put it into a wav container using spdifconvert.py I then ripped the CD using EAC to generate a .cue file (changing the file ref to the dts.wav audio stream file). I then split the single track into multiple flac files using Foobar2000 to read the .cue file. Worked perfectly.
