I'm afraid SqueezeCenter won't do this for you. You'll have to manage the folders yourself and keep MP3 files that you don't want SC to see outside of the folder that SC scans.
What I do is keep three folders: One for my FLAC library, one for an MP3 mirror of my FLAC lirary, and one folder of other MP3 files that aren't in my FLAC library. The Music Folder that I use with SC is empty except for two shortcuts, to the FLAC and the MP3-other folders. The MP3 mirror folder is used only for loading portable players and isn't seen by SC.
