This issue is one that many of us face and the way that I handle it, much like what another responder mentioned, is to use shortcuts/links in my file structure, which is Windows.
This what I have setup; Under my "music" folder I have two folders/directories; "highest quality" and "portable audio" I rip my CDs, using dBPoweramp which can rip two formats with one pass, to FLAC and MP3 pointed to the two folders in my music folder. Where I have MP3 files and no corresponding FLAC, I create the same directory structure(Artist/album etc) in my "high quality" folder then create a shortcut to the files in the "portable audio" folder. When SC scans it follows the shortcuts to the MP3 files. If I subsequently get the CD that I only had the MP3 files for, I rip into the existing directory and delete the shortcut to the MP3 files.
